Integrated BLAST and ClustalW are a powerful addtion to Visual OMP. Perform BLAST searches of appropriate genomic databases (public or local) to find potential mis-hybridization gene sequences. Add mis-hybridized targets to your experiment to simulate your design in the presence of contaminating sequences. Use Clustal to align multiple gene sequences or pathogen strains to determine target sequences for amplification, SNP position, and primer binding sites.
