This tutorial will help a new user how to start, run, and view the results of a simple design experiment, using step by step instructions. While reading the tutorial, it may be useful to attempt to duplicate the steps on a sequence of familiarity. In this tutorial, a user will learn how to design a pair of primers (forward and reverse) and a probe at the same time. At the end of the tutorial, 3 sequences for the primers and probes will be returned for a specific target.
The tutorial will take a user along a common methodology, retrieving a sequence from NCBI, checking the sequence for secondary structure and then designing probes and primers against the target. Specifically, the tutorial will cover:
Starting the application
Opening the sequence editor
Importing a target sequence from NCBI
Folding a target sequence
Setting suboptimals
Looking at conserved secondary structure
Set the conditions of the design
Constraints of probe and primer design
Design a primer pair and probe
Customize design parameters
View design results
Simulate new designs against target
